The official chronology places all fourteen short stories. Eight are in Tales of Dune and three in Sands of Dune; two (Blood and Water, Fremen Justice) are standalone excerpts from novels, and The Waters of Kanly appeared in the anthology Infinite Stars.
Four stories are set during a novel rather than between novels (three during Dune, one during Chapterhouse: Dune); the official list places them immediately after that novel.

Collections & omnibus editions: what's inside
Tales of Dune and Sands of Dune do not share any story according to the official list. If Wikipedia's listing of The Waters of Kanly in Sands of Dune is right, that story is also in Infinite Stars, so owning both would duplicate it.

About the sub-series
The later novels are grouped into trilogies and pairs (Legends, Great Schools, Prelude, Caladan, Heroes, and the two sequels). The groupings are useful filters, but the official chronology interleaves them, notably placing the Great Schools trilogy before Prelude to Dune.
